Armada, Beast Wars, and Animated are my all time favorites. Armada was great with the introduction to Mini-Cons and (finally) a new and cool Unicron-based plot, Beast Wars had probably one of the darkest plots, writing, and great character development, and Animated having really colorful and developed characters, a "maturing" storyline, and great writing.
